Do you use Hallmark_Estrogen_Response_Early/Late signatures from MSigDB? Then try out more comprehensive signatures such as ones we generated from gene expression changes across 66 RNA-seq and 80 microarray experiments e.g. LI_ESTROGENE_META_E2_RESPONSE_UP
